Yes, the Call of Duty ELITE and Call of Duty mobile app run on different databases, therefore leaving the clan in one will not automatically removed you from the other. You should be able to leave the clan in game, if there is another member in the clan you can promote them to clan leader in the in game clan roster, then select yourself and there should be an option to leave.
